If you want to update Doom with a few modern nicities like mouse look and jumping, its as simple as getting a modern source port and pointing it at your old .WAD files. Of those, GZDoom is my favorite, though some swear by Zandronum.

For actual mods, Brutal Doom is amazingly fun, though not for the squeemish, as it ups the violence by approximately 8972%.
